first, create the cleanest line art possible, (usually meaning, inked)
second,i scan it in at a minimum of 300 dpi, for quality digital line work
third, i tweak the levels to eliminate in gray areas
and, or
i play with (Sketch Filters) to sharpen things up or to get everything black and white
last, i will lock the transparent pixels via toggle in the layers palette, and fill with desired color
and if needed put line art layer into multiply mode to make white area invisible
